At the moment, Magento Connect does allow the extension developer to provide compatibility information for the Community and Enterprise versions of Magento. Every upgrade needs to be executed with care and first tested on a development server. When extensions replace, extend or otherwise rely on a core functionality that's changed between Magento versions, you most likely also need an updated version of the extension for it to work 100% on the new Magento version. That would certainly be a welcome addition to Magento Connect but hard to create an automated technical solution for I think.
